Check your maf sensor connection. Might of wiggled it somewhat loose when you put your intake back on. Even check the wires for breaks.
Do what stock3 says. Sounds like you got air in your lines.

The MAF sensor (the one with the 2 screws) goes on the pipe, screwed in. The other sensor just dangles, or zip tie it somewhere for safe keeping as you dont need it. There should be some rubber...

Id say thats your problem, Something else is outta line. Possibly a mount somewhere that got over looked. How bad was the accident? and what did they replace.
Possibly your shift points need to be reflashed by Mazda. I doubt very much its a gear problem, its more likely to be ECU. Try resetting the ECU with the negative off for nearly 10 minutes or so,...
