Got this wiring harness with the 6000K HID kit from nextmod (35W) for my 2007. Where do the wires go (ones pointed by the red arrow)?

If you have a 2007, you do not even need to use a relay.

that wire will connect to your low beam terminal. for 2007, it's optional to use the relay.

Which one? There is only one of that type of connector.

That relay is designed so that you either
1) Plug that black plug into the stock socket (might or might not fit)
OR
2) use those 2 loose ends and splice into the stock wiring

Funny thing is I talked to my installer at work today and he said to use a relay regardless of year/make/model. He said you don't need to but he helps preserve the life of the ballast, basically you are using the relay to ensure proper amperage going to the ballast and stops any risk of flicker as well.
He explained it all to me and basically lost me half way through.
You don't need a relay and it will work properly without it but better to be safe than sorry.

There is only one of these though plugs and there are two stock wiring (one for each bulb)... Am I just plugging this stuff into any one of the two?

Yes you are correct. You only need to plug it into one stock headlight plug.

What if I were to skip that? would it defeat the purpose of having the relay harness?

If you skip using that connector, the relay will not work. You can always skip the relay completely, but as others have stated, the relay is for that extra peace of mind.
