The Bose sound quality has good enough bass and tweets but I hear an annoying resonance or distortion of mid-frequency tones on certain MP3s. Most of the time, it sounds fine.

All installations might have this problem but perhaps it is just my car (which has no modifications). I was wondering if anyone else noticed such a problem.

I have a 3013 M3 as well.
I do hear that resonance once in a while depending on the song and how loud I am playing the music.
Unfortunately it's coming from multiple locations, so unless you are going to deaden out the whole car with some foam or whatever (which would be pricy I could imagine,) then I doubt you will be able too do anything about it.

I have the Bose in my 2013 and have never heard it distort. Did crank it up till its max a few times (it does reach uncomfortable levels) and keep the bass level at 0.
