This is starting to happen more frequently every time I turn my car on.

I don't know exactly how to describe it but this video should show you exactly what's happening.

2010 MZ3 Roughly 95k on it.

(Sound doesnt work with headphones, dont know why)

Is your fan in the ON position when the sound occurs? Can you hear it from just inside or outside? Any problems with the car actually starting?

Sounds like it's coming from inside the dash. (Maybe the ac/heat fan?)
And no the fan is in the off position

Auto climate control?
Sounds like a motor is binding trying to adjust the flaps inside the heater box

Sounds like the flaps or the fan. Does the noise shut up if you change it to recirc?

It doesn't have auto climate.

Had this happen once or twice on my 2012 when it was really cold. I think I remember it was related to the Auto climate control like McGuyver_3 mentioned above. I know that when I shut off the Climate Control/Fan on shutdown the night before in the very cold I would not get that awful clicking noise next morning.

Everything is off climate wise. It's honestly random when it happens. Sometimes the clicking noise is there for 5 seconds and sometimes 30 seconds.

I no clue what it may be but i'm now certain it's coming from inside the dash

Holy crap! I'm so glad you posted this. My girlfriend also has a 2010 and it now makes the exact same noise. You can even hear it from outside the car

Everything is off climate wise. It's honestly random when it happens. Sometimes the clicking noise is there for 5 seconds and sometimes 30 seconds.

Starts fine every time in the case of girlfriends car.

There is a good chance that it is the fresh air/recirc motor on the heater box. When the car turns off does it do the same noise? Because generally when the car shuts down the fresh air flap if open generally closes. It's a hard thing to diag from a far. Does it sound more like a noise from the passenger side or the driver side?

I think you and Reddie are on the right track, I would suspect the fresh air/recirc system also>Flaps possibly acting up? Question though; I seem to remember reading the fan is always on once the ignition key is in the ON position, but very low speed...Right or wrong? If I'm right it could be either the fan catching something or the recirc flaps going nuts.

If the fan speed is at off then it should not be running.

Car starts perfectly fine. It's becoming more frequent now, pretty much any time I turn the car on now its makes that noise.

Also, for whatever reason it seems to also make the noise whenever I switch the air setting to the wind shield position.

Thoughts?

When you turn on the windshield position, it opens the fresh air flap which is electronically controlled. That's more than likely your problem. I am not sure if you can get to those motors without pulling the dash out. Either you have a bad flap motor, or the heater box flap is stiff/jamming
